You can directly edit the .bbl file to rearrange the order in which the
entries appear in the bibliography. Just cut-n-paste the offending
entries to their proper place.
If this is your dissertation and so has the normal eight billion entries
in the bibliography, you *might* find it easier to leave your bibfile
with Anglicized entries (Cudak not \v{C}udak) and then replace them with
the diacritic-ized versions after the bibliography is assembled, either
directly or with a script. That is, if you're already a perl whiz, this
might be quicker than manually re-jiggering the bib-entry order.
